• Main Mission: Caretaker - Recruit Tom Paris, Harry Kim, B’Elanna, Chakotay, The Doctor, Neelix, and Kes.

Side Mission: Emanations - Unlock Ultra-thin Reactor Plating tech. Ultra-thin Reactor Plating: Engineering, Tier 02
- Dispatch a team to investigate!
- Scan the remains for residual energy or anomalies.

OR

- Dispatch a team to investigate!
- Examine the bodies for clues to determine what happened.
- Only take the membrane-like substance and leave the bodies as they are.

Sector 2

• Main Mission: State of Flux - Unlock Mess Hall level 2.

Side Mission: Phage - Unlock Vidiian Surgical Device tech. Vidiian Surgical Device: Crew, Tier 02
- Complete Away Mission, do not fail the final check.
(It may be possible to acquire the device even if you fail, but this way no one has to involuntarily lose their lungs.)
- Take up pursuit!
- Enter Asteroid
- Catch the ship. There are different ways to do this, but letting Paris navigate often has a high success rate.
- Beaming life forms aboard or firing a tractor beam can both work.
- Creating artificial lungs or finding a donor can both work.

Side Mission: Eye of the Needle - Unlock Linked Beaming tech, recruit Telek R'mor.

Sector 3

• Main Mission: Maneuvers
Side Mission: Jetrel - Unlock Regenerative Fusion tech.
Side Mission: Faces - Recruit B'Elanna (Klingon) and B'Elanna (Human) (but potentially lose B'Elanna).

Sector 4

• Main Mission: Alliances - Unlock Nutriplexer tech.
Side Mission: Innocence
Side Mission: Tuvix - Recruit Tuvix (but lose Tuvok and Neelix).
DLC Mission: Medical Ethics - Recruit Danara Pel

Sector 5

• Main Mission: Loyalties
Side Mission: Unity - Unlock Neuro Electric Field Generator tech.
Side Mission: Rise

Sector 6

• Main Mission: Scorpion

Side Mission: Prey - Recruit Hirogen Alpha Torark OR unlock Bio-Neural Interface tech.

Sector 12
